Viral from Gurren Lagann, was a cool one that later turned good, so he had the badass half and the sympathy card working.

Berserk mode Unit-01 from Neon Genesis Evangelion... It was just pure awesomeness

Accelerator (grey haired guyu) from Toaru Majutsu no index. He is the standard mix of uber powers and the like, but he ends up nearly dying trying to protect MISAKA and the doctor chick...

i think that some the gundam bad guys are good aswell, ive decided

for instance le cruset from seed is brilliant cause he is absolutly mad

and ribbons from 00 is good too but a bit too strange too understand his motives

It isn't one villain, of course, but the World Government in One Piece makes an interesting adversarial group.

I remember there was one filler episode, too, where Kuchiki Byakuya fought a Death God who didn't even use a bankai, but who almost one. That fight was far more interesting than most of the recent fights of the main story. There's a lot more they could have done with that fight, though, and I suppose it wouldn't have killed them to stop making villains so damn ugly.
