Manifesto
One anime that messed with my head for a while was Elfen lied really disturbing, you should check it out.
† The Joker
Elfen lied is good, When they cry and When seagulls cry are also very good creepy anime. But I think the best of the lot has to be Shiki - very well made, and has set a new standard for horror anime imo
Koudelka
Well, I have an overactive imagination and am probably the easiest person alive to scare so a normal person probably wouldn't find it scary lol but the first time I saw the Ghost Hunt series the episodes of the 'Bloodstained Labyrinth' arc made me sleep with my katana in easy reach...oh and the 'doll house' arc...though that was probably because I have a thing for Asian horror films and women climbing out of wells is just freaky...I haven't finished watching Shiki so i can't say how much it freaks me out yet lol

I loved that anime, and those two arcs are my favourite ones lol. Really creepy. So Ghost Hunt is definitely a must. Though Shiki is an amazing anime I didn't find it that creepy for some reason. I guess I prefer ghost stories. ^.^ So, Ghost Hunt and Shiki too, watch themz! >_>
Wake
To name a few animes that have not been named that I find scary... granted a few of these are more creepy then scary, but I think they all fit in both categories in some way or another...Boogiepop PhantomSerial Experiments Lain Perfect BlueGilgameshKemonozumeVulgar Ghost Daydream
your mom
My favorites would have to be Ghost Hound, Serial Experiments Lain, and Ghost Hunt. Although, they're not scary or anything. I've never watched a single horror anime series that could qualify as unnerving much less eerie. When it comes to horror manga Uzumaki by Junji Ito is great.http://1.bp.blogspot.com/_qn7u1YJ4k7w/Shb_1ePDBuI/AAAAAAAACC8/e2CRJs1BwxY/s1600-h/nuevo-3.JPGhttp://2.bp.blogspot.com/_qn7u1YJ4k7w/Shb-MU7EYoI/AAAAAAAACBs/XF-aWLZdtOM/s1600-h/Uzumaki+v02+c009+084.jpghttp://2.bp.blogspot.com/_qn7u1YJ4k7w/Shb_Rt73AxI/AAAAAAAACCk/-az7c7Y0GVs/s1600-h/nuevo-6.JPGJunji Ito is good at what he does, and I highly recommend checking out his work. Mohji
I found the When They Cry series to be pretty scary. That may have had something to do with the time when I was watching it - 3am at night with no one else home - but I was genuinely freaked out. lady_kurai
A few that I would suggest would be Elfen Lied, Serial Experiments Lain, and Petite Cossette ( it's more of a creepy screwed up anime)!
MelloNinja
Elfen Lied and NARUTO! lol jk. But seriousely elfen lied. Alegend1994
The creepiest anime I have ever seen is School Days and the thing is it's a normal harem, drama, romance until the last 10 minutes of the final episode, 5 of those minutes are credits which aren't creepy at all (unless japanese characters scare the hell out of you) but you're still thinking of those previous 5 minutes during the next 5 minutes so I included them. Still since the previous episodes were brilliant still is my best creepiest anime =).I would tell you what happened but you probably wouldn't believe plus you need to see for yourself so click the link below if you are intriguedSchool Days EndingSkip to 6:00 if you wanna see the proper insane stuff, don't watch if you're gonna watch the whole thing it contains massive SPOILERS!!!!! the man773
Elfen Lied is pretty disturbing but the excess in blood, gore, and breasts is sorta dragging it down to where it makes me think "really? did they need that?". I started watching Future Diary (brand new show, they're at episode 10 right now on the Funimation site) is more psychologically disturbing and I enjoy that, here is a scene from the show that really hooked me:
