It depends what you're trying to do. For extracting audio from an mkv simply demux it with mkvextract. The audio should be labeled as the audio in the gui. For converting to various formats I'd use procoder for most things as well as handbrake or megui for mp4 conversion. I've posted procoder in the premium section. You can find it online or pester koby about becoming a plus member so that you have access.

i downloaded canopus procoder 2 but it doesnt read mkv files,is this the encoder u were talking about?

yes you should first extract the video from the mkv container with mkvtoolnix also see if you can't add the audio back in through procoder, otherwise you can find a program to remux the audio back in

found this in a forum

"Joining/saving the video and audio (without setting adjustments) in mkvmerge and playing it back in Media Player Classic or VLC, you can gauge the delay by either pressing the + or - keys on the keypad (in MPC) or Ctrl l or Ctrl k (VLC).

If you can get a setting that synchronizes the A/V, then note it and use that factor in the 'Delay' setting of mkvmerge - see if it works."

so there should be a delay setiing in mkvmerge that you can use to sync up the audio

To follow up on @s0teric post:

I "live" in mvkmerge. The biggest mistake people make when merging two video files/stream together is not setting the language and default tags (I've had to fix a many of other peoples' tags"). Not doing this confuses some set-top players and most portable players (because you can't pick which audio track to play and the default audio ends up being the one you don't want).

So, after you have overlaid your audio and video streams in mkvmerge (& synced your audio/video), make sure the language type for your audio and video streams match "aka" (eng). Also, I always set the default track flag to "yes" and "Forced track flag" to yes for my English audio and video tracks and if there is a Japanese audio track I set the audio "Default track flag" to 'no'. This makes all the portable players happy.

Then, to check my work I use the tool "mediaInfo" which provides a quick, easy to read break-down of what's in your final re-mastered video file.

In no time you will be able to move onto task like "BluRay" ripping to MKV, audio track conversion and extraction/converting sub-title tracks.

The best conversion guides can be found at "vcdhelp.com".

good luck..

awsome thx for the help,il play witht his a bit and see if i can get it working the way i want it 2

alright i got it sort of figured out,i use MPC with the ms + and - right and i needed +2040ms to get my synce right, but now the audio playes the first say 10 mins and after that it just stops even though the video is still playing.so how do i put that +2040 ms in mkvmerge in the correct way and how do i fix the audio that stops playing for no reason?

Ok scratch the 2040ms,i got my audio synce perfectly but still having the english audio stopping a few mins after it starts playing
